In "The Flash" season two, episode 11, Barry Allen came face-to-face with an earlier version of Eobard Thawne (Reverse-Flash).
According to TVLine, Barry had to swallow his hatred in "The Reverse-Flash Returns" in order to keep Cisco from disappearing from the timeline.

Bringing in an earlier version of the Reverse-Flash was a great twist that kept viewers on the edge of their seats.
Earlier in "The Flash" season two, Barry finally watched a video where the older Eobard Thawne left a message as Dr. Harrison Wells for his nemesis.
Eobard as Dr. Wells warned Barry that he was never going to be happy, and his message has been haunting the young speedster ever since.
By having Barry meet an earlier version of Eobard, it allowed the hero to confront his fear that his nemesis was right and he'd never find happiness.

In "The Flash" season one, Tom Cavanagh played Eobard masquerading as Dr. Wells and Matt Letscher only had a brief cameo appearance as the evil speedster before he stole another man's appearance.
By bringing in a younger Eobard, this allowed Letscher some time in the spotlight and gave him the opportunity to show off his version of the Reverse-Flash.

As Entertainment Weekly noted, Barry wanted nothing more than to keep Eobard locked up inside of the pipeline forever. However, Barry had to be merciful and help his arch-nemesis return to his own time in order to save Cisco's life. Otherwise, his friend would have been erased from the timeline.

By performing an act of mercy towards Eobard, even though it sets up the stage for the Reverse-Flash to kill Earth-1 Dr. Wells, the encounter allowed Barry to grow as a hero.
He was forced to make a difficult choice in order to save Cisco's life and the encounter taught Barry that sometimes heroes have to make heartwrenching sacrifices to save their loved ones.
"The Flash" season two is currently airing on Tuesday nights at 8 p.m. on the CW.
